The main function of furnace air filters is to protect the heating/air conditioning unit from damage due to dust etc. The furnace air filter traps the particles before it enters the motor that pulls in air through the cold air duct.

This in turn causes less air flow to the heat exchanger, and less heat will be transferred out of the furnace. As a result the feedback system will conclude that there is ample heat and will turn off the furnace prematurely.
The bottom line is that you end up with a chilly house because the heater is working not optimally.
